Walk down any supplement aisle — or scroll any page of gut health supplements — and you'll see probiotics competing on one number: CFU count. Ten billion, fifty billion, a hundred billion — as if more must mean better. But the number that actually predicts digestive health isn't printed on a bottle at all. It's microbiome diversity: how many different species live in your gut, and how evenly balanced they are.

These two ideas get confused constantly, and the confusion costs people money and results. In this guide I'll explain what microbiome diversity really is, why researchers consider it such an important marker of gut health, what CFU count does and doesn't tell you, and why a varied diet does far more for your gut than chasing ever-higher numbers on a label.

The short version: Microbiome diversity describes the richness and balance of your own gut ecosystem — and higher diversity is broadly associated with better health. CFU count only measures how many live microbes are in a single probiotic dose, usually of a few strains. What is microbiome diversity?

Your gut is home to a vast ecosystem of bacteria, viruses and fungi — estimates suggest hundreds of different bacterial species in a single person. "Microbiome diversity" is a measure of how varied that ecosystem is. In ecology, a diverse ecosystem — like a healthy rainforest — tends to be more stable and resilient than a barren one, and the same principle appears to apply inside your gut.

Alpha diversity vs beta diversity

Scientists describe diversity in two main ways (Liu et al., scoping review, 2021):

  • Alpha diversity — the diversity within one person's gut: how many species you have and how balanced they are. This is the measure most often linked to health.
  • Beta diversity — the difference between individuals or groups; how one person's microbiome compares with another's.

Richness and evenness

Alpha diversity itself has two components. Richness is the sheer number of different species present. Evenness is how balanced their abundances are — a gut dominated by one or two species is less "even," and less resilient, than one where many species coexist. The most widely used single measure that captures both is the Shannon index, which appeared in around 79% of studies in one review of metabolic-disease research (Liu et al., 2021). As a rough guide, some studies treat a Shannon index below 2 as low diversity and above 3 as high.

Why diversity matters for health

A large body of research links higher gut microbial diversity with better health outcomes. Reduced alpha diversity — particularly a lower Shannon index — has been repeatedly reported alongside a range of conditions, and many experts regard the loss of diversity in industrialised populations as a genuine public-health concern (Borrego-Ruiz & colleagues, Brain Communications, 2021).

Some concrete examples from the literature:

  • The Irish ELDERMET study found that, in older adults, greater microbiota diversity was associated with better health outcomes (review, Frontiers in Neuroscience, 2022).
  • Higher gut diversity has been associated with lower in-hospital mortality among intensive-care patients in a large multicentre analysis.
  • Low diversity is a recognised feature of gut dysbiosis, which is linked with conditions from IBD to metabolic disease.

A note of balance is important here: diversity is a useful marker, not a magic number. Research shows it isn't equally informative for every condition — one study found alpha diversity was not a reliable marker for Parkinson's disease or multiple sclerosis specifically (Brain Communications, 2021). The honest summary is that greater diversity is generally desirable and worth supporting, but it's one signal among many, not a stand-alone diagnosis. A diverse microbiome also tends to produce more beneficial short-chain fatty acids, which nourish the gut lining.

What is CFU count?

CFU stands for colony-forming units. It's a count of the live, viable microbes in a probiotic dose that are capable of growing and reproducing. It's measured by spreading a diluted sample on a nutrient plate, letting colonies grow, and counting them — the long-standing standard for probiotic potency (Seed, science summary).

Two things are worth understanding straight away. First, the CFU number should ideally represent viable microbes at the end of shelf life, not just at the moment of manufacture — otherwise the count you get may be far lower than the label suggests. Second, and more importantly, CFU only tells you how many live cells are in the dose. It tells you nothing about which strains they are, whether those strains have any evidence behind them, or whether they'll survive the journey to your gut.

Diversity vs CFU count: the key difference

This is the crux of the whole article, so it's worth being crystal clear. Microbiome diversity and CFU count are not two versions of the same thing — they measure completely different things.

The practical upshot: swallowing 100 billion CFU of one or two strains does not make your gut ecosystem more diverse. It adds a lot of a few organisms that largely pass through. Real diversity is built by feeding the hundreds of species you already host.

Why higher CFU isn't always better

"More is better" is one of the most persistent myths in probiotic marketing — and the evidence doesn't support it.

The dose-response myth

Reviews of probiotic dose-response studies have found no consistent pattern showing that higher doses reliably produce greater benefits (Biome Guide, review summary). A 2022 meta-analysis in irritable bowel syndrome, for example, found no significant difference in symptom relief between higher- and lower-dose probiotic groups. Dose can matter in specific situations — some evidence suggests higher doses help reduce antibiotic-associated diarrhoea — but only for the right strains, not as a blanket rule.

Survival and strain matter more than the number

The CFU that counts is not what enters your mouth, but what arrives alive in your gut. Probiotics must survive stomach acid and bile, and strains differ enormously in how well they cope. A well-protected product with a modest CFU can deliver more viable organisms than a poorly formulated one with a much higher count — which is why whether probiotics survive stomach acid matters as much as the headline figure. Above all, effects are highly strain-specific: two products with identical CFU counts but different strains can produce entirely different results, or none at all.

CFU vs AFU

You may also see AFU (active fluorescent units) on some labels. What actually builds microbiome diversity

Here's the good news: the things that build a diverse, resilient microbiome are simple, affordable and within your control. Diet does the heavy lifting.

1. Eat 30+ different plants a week

This is the single most powerful habit for diversity.
